It still depends on the object in the PDF but,
I would open the pdf in Photoshop and just crop it.
or
In Illustrator, draw a line (stroke = .01px) across the box, at the
top of the image (just barely above it, not on it), then with just the
line still selected, select Object > Path > Divide Objects Below.
Select and remove the extra box paths.
or
In Illustrator, slice the extraneous paths with the scissor tool
or
In Illustrator, Create a clipping mask
Illustrator > Help > Clipping mask
